In my understanding, you’re talking about 2 cases: boot the internal storage and boot the pen drive. As you can boot the image from pendrive initially for installation, choose to boot from installed pendrive should work. May be there’re possibility that you write the EFI to /dev/sdb rather than /dev/sdb1 or vice versa? (Assume pendrive being installed is sdb).

In my experience, copying of files is for booting from internal storage. I used that because Microsd card cannot be used for booting confirmed by me. My suggestion is have a look on the step 7 of the reference web page if you fit this case.

After the hassles, I’d say install to internal storage as multi OS is more efficient than using pendrive.
