You probably need better shoes and maybe special insoles. I used to have this problem in my 20s, but after I got the right shoes (and yes paid more for them) it has not bothered me at all. I go to the New Balance store and have my feet measured by their fancy machine every spring, but I think most running stores will be able to help you find the right shoes and insoles for your feet. It is not a case where more expensive is automatically better, they need to be the right suport for your arch and cushioned for your foot. Also, you might talk to a running coach about where you land on your foot (heel strike vs mid-foot strike vs fore-foot strike) I have never gotten into it, but your strike and your gait can also cause repetitive stress injuries.
