Great observation, you are right that the bloom filter gives increasingly more false positives as it fills up. Engineering decisions would have to be made to determine what kind of error rate you are willing to tolerate and how often to reset it. You might be able to come up with an elegant solution for your particular case, but the bloom filter loses information, so it would normally just have to be regenerated.
