The problem you describe essentially occurs if a user just funds his channel once, spends most of it, and then keeps the channel open forever. This scenario may of course occur sometimes, but I would not expect this to be the primary use case. I would rather expect, that someone uses the channel with your hub like a checking account: He receives e.g. his salary once per months to the channel and then spends most of it throughout the month. At the end of the month, he will receive his next pay check to re-fund the channel. So it will be a constant back-and-forth, not a one-off draining as you had suggested.
