In most of the cases, Magisk Manager and SuperSU same but magisk is a bit better than SuperSU as it has got tremendous updates recently.

With Magisk Manager, you can hide root from any app and all apps at once if you wish to, as well. Whereas, SuperSU cannot do that and you may not be able to use banking apps, Pokemon go and some other games along with some major Android apps.
